I have a nail piecing through some lead flashing over a bay window The flashing is in good condition. Is there a simple repair I can do to prevent a leak through the bay ceiling?

You will have to lift the slate above the damaged lead and remove the nail, for a permenent repair the lead should be replaced, although a quick, cheap and effective way would be to put mastic filler in the hole, replace the lead with a lead shingle to hold it in place without piercing the lead.
